What could be wrong with the whole litter with this problem?

Newborn puppy stools can vary in color and consistency, so it's difficult to tell for sure whether they actually have diarrhea if you're not familiar with raising pups.
For the first few days the stools are often black, or dark, after that they can get lighter in color. If they're bottle fed it can even look like mustard!
The biggest question is whether or not they're acting sick. Healthy newborns will nurse for the majority of the time, if they're not nursing they'll be sleeping. If they're doing well they'll look 'chubby', feel warm, and seem content - not crying much at all. You can get lots of tips and advice about newborn pup on my New Born Puppies
If your pups seem healthy and contented, I wouldn't worry too much about this 'diarrhea', however if they show ANY signs of being sick, or distressed... or even if you're just worried in any way... then talk to your vet.
It's always better to be safe than sorry, and if you're concerned, follow your instincts and discuss them with your vet. Hope this helps, best of luck with your litter.
