I have a 12 week old shih tzu who got his 2nd flu vaccine earlier today. Did fine. Had difficulty walking in 85 degree weather so I kept the walk short.
Around 2am he started having heavy, rapid, noisy (sounds congested) breathing. Is there something wrong?

Rapid, labored breathing is a sign of distress and it could be related to the heat, over exertion, or to the vaccination he received.
In this sort of situation you need a professional opinion and I'd strongly recommend that you either take your pup to your veterinarian, or at the very least talk to him/her and ask for advice.
It's always better to be safe than sorry, so get in touch with your vet right away. I wish you the very best of luck and hope that your pup is doing much better soon.
