Convulsing in sleep

My puppy is about 5 weeks to 6 weeks old and while she was sleeping for some time she started to shake and it sounded like she was not breathing.

She was twitching all of her body parts. When i tried to wake her, at first she would not. I had to shake her to wake her. She was limp in my hands.

Could she just be dreaming? This has occured twice.

From what you describe I think your pup was simply dreaming deeply. This is very common in young puppies and it worries A LOT of new owners!

Puppies may breathe somewhat erratically or very fast, or even appear to stop breathing for a few seconds. They may also twitch, jerk, whine, or even bark in their sleep. All of this is normal.

Unless your pup has difficult controlling her limbs or breathing when awake I wouldn't worry. But if you're still worried I'd suggest having your vet give her a full check up just to put your mind at rest.
