Every morning as I get ready for work my puppy won't stop crying, even when she is eating and drinking she doesn't stop.
I will even wake up early so I have time to play with her before I leave and she doesn't stop crying. Once I leave her either in her playpen or the bathroom she is still crying and this last for hours, she doesn't stop.
What can I do, it breaks my heart to hear her cry like that.

Oh, I can imagine how upsetting that must be. Some puppies are less independent than others and have a stronger desire to be right next to their owners.
I'm not sure how old your puppy is, or how long you've had her, but this is pretty normal behavior for a new puppy. Once she adjusts to her new home and schedule she should settle down.
However, if you've had her for several weeks, and she's older than 12 weeks, it could be that she's suffering from some degree of separation anxiety.
This is also not terribly unusual, and can vary in severity. I'd recommend that you read my Dog Separation Anxiety page for more information and advice on dealing with this problem.
