Our puppy was throwing up with diarrhea on Monday. I took her to the vet where she got an abdominal xray (which was normal), anti-nausea medicine (which stopped the vomiting) and a fluid bolus subcutaneously (because she won't take water by mouth).
Yesterday she was much better, eating the vet recommended bland diet and playful, still not taking PO fluids, but today she seems worse. She's a little lethargic, has had only one small, firm, yellow bowel movement since Mondays' diarrhea and yelped this morning when we touched her neck, she will eat the bland diet, but not drink water.
I hate to run back to the vet for nothing, but I'd hate even more to ignore something serious.

I wouldn't say this is 'nothing', but of course it's impossible to say whether it's something that you need to be concerned about for sure.
However, given the fact that she was sick, and has had various treatments, if she seems to be getting worse rather than better I would definitely recommend having your vet examine her again... or at the very least talking with him/her and explaining what your pup is experiencing.
The single, yellow stool, is most likely just due to the fact that the puppy diarrhea 'cleaned her out' and that she's not eaten much over the last day or two. If she's not drinking still, that is a problem as she will get dehydrated again.
The neck pain I'm not sure about though, unless she had an IV in that area (usually done in front leg though so I'm not sure), she may have swollen lymph nodes but that would indicate infection.
I'm not a vet and I strongly recommend that you talk to your vet because it's always better to be safe than sorry.
